Updates in shared folders in Dropbox
When of my colleagues adds a file, Dropbox shows a growl-style notification just about the number of the files, so I don't know who added the files and in which folder. Moreover if I was away from my Mac when the sync was done I wouldn't even know if something had happened.

Add support for Bitbucket
Bitbucket a near-identical clone of Github (that's a good thing) but they are much more generous in terms of pricing.

Show contents of all comments in Basecamp Next
When looking at comments in Feeds, all it said was "somebody commented on this project". That's not very useful for us and we still have to open it in web pages, which was Feeds was supposed to avoid.

Create a plugin system to alleviate the burden of adding services
It's infeasible to add each service that an individual wants to add, but allowing users to build their own feed plugins could allow you to support many more. Additionally, it would enable support for home-brewed systems like the one my company uses.

handle high volume feeds better
I purchased Feeds because I thought it would be a good way to keep up to date with several activity feeds that are important for my work: Github and Basecamp. I'll skip the part about it not supporting Redmine or generic atom feeds because that's being discussed elsewhere.
With just my Github and Basecamp feeds set up, Feeds broke down as a useful tool. It only shows the last N updates. My Github and Basecamp feeds are pretty high volume, so this guarantees I'm going to miss something once one or the other refreshes. Once I realized that, I knew…

DoneDone support
It would be awesome to have DoneDone-support. After a lot of research this turned out to be my favorite issuetracker/todo-app and its a big part of my workflow, right beside Beanstalk.
